I would disconnect the neutral switch and check its operation with a multimeter. Though from what you're saying it appears to be working correctly in that the engine stops when you put the side stand down and it's in gear. But it can't hurt to check.
Personally I think you're going to have to get a wiring diagram and work through the circuit bit by bit I'm afraid.
Having just looked at the circuit diagram I reckon a good place to look would be at the diodes around the starting circuit cut off relay and the fuel pump relay. I am not sure as the circuit could be better drawn but there may be some weird effect if one of those has blown.
