The Americans are the leaders in tuning these bikes, and I looked on both the USA Fazer sites asking the same question. There were quite a few guys who removed the flies, but found out that some of the bikes bog down slightly (probably a poor map). These guys replaced the flies with trimmed ones saying the bike had more usable bottom end, but slightly less top end.
I suppose it depends on your riding style, and what you want from the bike. I prefer to have a bit more bottom end for UK roads, as it's rare I go to the redline. (who the hell does???) If your a track hacker, then bin the flies and get an aggressive map.
If you've a bit of engineering skill, it's an absolute doddle to make your own smaller flies. 2mm aluminium plate, tin snips, a file, and a drill is all you need.
