Your bike 'should' be ok with the can and K&N, but she will be running a little on the lean side I would have thought. I've only just started modding mine, and the difference can be dramatic depending on what you do.
I'm currently running MIVV end can, BMC filter, Cut airbox, Trimmed flies, and Two brothers Juicebox pro with a custom map. It's transformed the bikes power delivery, and boosted the midrange 3-9k to pretty much gen 1 standard, but still keeping the top end lunacy. Just got to add a 16t front sprocket, and I'm done with the power side. Just got the handling to do like yourself. (rear jack up kit and R1 shock?) Scraping your pegs all the time too? Well I think you've pretty much hit the limit there! I've never touched a peg down, and I'm on the edge of the tyre!
As for the FCE, well I've never used one, and it's something ive adapted my riding to, so it's a bit unnecessry in my eyes. It just seems to be causing you some problems, so I'd say take the bugger off!
If you have a look on FZ1-forum.com I'm sure they will have a better idea, lots of them use the FCE.
