If I remember rightly, it says on the V5 that the bike is red, which was it's original colour. If Mike is right, and the yellow paint job it had when mine was commissioned by Yamaha UK, they (or the original selling dealer when new) weren't too bothered. The paint code under the seat is for a red bike.

I did actually declare on my last insurance on it that the bike had had a colour change, but they didn't seem particularly interested. But as far as I'm aware, you are supposed to declare it as a matter of legality. The V5 should be sent to DVLA to have it changed. I never bothered either though.
