Have done full brake overhaul on several Fazers. Some pattern seals are OK -Nikone should be alright. Sounds like they've put some wrong size ones in your order-the thickness I mean. As you say there are two sizes of piston each side of the front calipers. The knack is to get everything scrupulously clean including the grooves where the seals sit. Use red rubber grease sparingly on seals/pistons when reassembling. This helps keep dirt & water out.
Regarding master cylinder overhaul kits-I prefer to use Yamaha OEM as I know theyre going to fit/work correctly.
When your pistons move freely against new seals and you have bled system you should have excellent braking.
Also good idea to smear copper grease sparingly on backs of brake pads. Take your time & you shouldn't have any probs!
