Pilgo, it would be the first time in 30 odd years I have ever heard of a K&N filter causing an engine to run badly. :rolleyes
Check the fuel line, as it is often put back incorrectly and the tank will flatten the line effecting the fuel flow and causing shit running. The fuel line should come back from the fuel filter under the square section of the frame before attaching to the fuel tap.
Also check that the filter cover is back on properly and nothing is impeding the air flow to the filter housing.
