I may not know much about bikes, but coming from classic VWs I know rust! :lol
With minor rust spots then the best thing to do is apply Kurust. With wire wool you can't guarantee that it's all off, and it only takes a small amount of rust left to get the process going again. With Kurust, it reacts with it and neutralises it, leaving you free to paint over it with Hammerite.

As for the engine paint, I've heard that black exhaust manifold paint will do the job but I'm sure others here can answer that better than me.
