From owning both, I'd have to say the 1000 to be honest. The 600 for sure isn't a bad bike, but I'm definitely finding it a tad lacking in power after having had a couple years on bigger bikes (particularly now it's dry and sunny). The 1000 also has better suspension, and I find it a bit more comfy although not massively (think it might just be a bit more spacious, particularly two up). The 1000 definitely also has a better finish and "feel" to it, it just feels like a premium product (but in fairness I guess it was!)
Main thing I know I will miss about the 600 when I reupgrade (although when that happens next year it'll most likely be a liter sports bike) will be the flickability and the ability to just throw the bike on its side and slam the throttle open - after having adapted the more "point and squirt" style that comes with a 1000 I forgot how much fun it was cranking the bike right over in the corners!
