I had the Yamaha rack and top box fitted when I got the bike. They did have to modify the bodywork where the original grab rails fitted, I think the rear openings were slightly enlarged.
The rack incorporates grab rails so your pillion will be ok, but if you want to remove the rack and return the original grab rails I think you will find the hole in the bodywork will be too big and look a bit odd.
