The EXUP operates in response to several inputs, including gear, revs and throttle position. Consequently what you see in neutral on the centrestand isn't necessarily what the valve is doing when you're actually riding.
The TPS does play a part in cueing the EXUP but if you have it correctly set as per the methods you've used it shouldn't be adversely affecting the operation of the valve.
Provided the cables are correctly adjusted and the valve returns to the correct position as you mentioned, there's nothing more you can do and fretting certainly won't change anything.
Unless you feel there's something wrong with the performance of the motor, I suggest you call it good and ride happy.
