I'm unlikely to be any help on things mechanical, but have you checked out the 'FZS600 stuttering' thread in this section?  Sounds like there's a few things to check with plugs, leads, connections, carbs and fuelling  Confusedmash
If nothing in that thread is of any help then I'm sure someone will be along soon with more help  Smile
