I'd like to replace the allen bolts on the engine when I get the bike (including the exup valve ones!).
I found a list of all the bolts required for the bandit when I did that. Is there a similar list somewhere for the fzs1000?

Don't know of a list to hand, but for STANDARD Allen bolts / capscrews, a rough rule-of-thumb is the Allen key size will be near tapping drill size, and from that, the screw size can be decided:
3mm key - M4
4mm key - M5
5mm key - M6
6mm key - M8
8mm key - M10
10mm key - M12
The other parameter then is length, which can be checked with a rule or tape measure, eg M6 x 20mm, M8 x 35mm.
Note a) this rule-of-thumb doesn't necessarily apply to other Allen-type screws (eg, the big domed "button head" fairing screws, and b) there are also "metric fine" threads with a slightly different thread pitch (although I've never known them used on ordinary screws).
The above list should see you right.
Just to sound a note of caution... You do not want to put 'pretty' bolts anywhere near your exup valve. You need the highest quality steel that you can get your hands on if you ever want to be able to get them off again without drilling them out.

To be honest i just wanted to put A2 stainless ones in all round.
When I had my Kawasaki ZRX1100 I took every engine casing bolt out one at a time and measured the length and wrote the length down. I then went to my local nut and bolt shop and handed over the list and asked for stainless cap heads. Cheapest way to do it by far but not the easiest.
