Gearbox seems to be clunkey going into first a into second. not long since changed the oil t power one 10w40 also seems to feel rough at 6k rpm :D

My Thou clunked into gear for all 107,000 miles I had it for. Doesn't stop you being embarrassed by the clunk tho.

Very common for the FZS600 to clonk when going into first gear either from neutral or from second. When changing up from first to second it helps if you get the revs and speed of change just right, but most times it gives a loud clonk. They don't normally do it when going into third gear and above. I would check that the clutch is adjusted right and is freeing properly.
Some of these bike seem to suffer a small resonant vibration round the 5,800 to 6,000 rpm mark. Balancing the carbs may help. I used to feel it on mine, but now that you mention it I realise I have not noticed it for the past year or so. Now done 32k miles so maybe it's just bedded in.

wuldnt say second to third was a big slam, but at high revs it feels a lot more rough than forth fith or sixth

It is normal for the FZS to clunk 1st to 2nd (its well it starts jumping out of 2nd that you have to start worrying) it shouldnt be rough in the other gear changes, you could turn adjusting your clutch cable at the sprocket casing end or even removing the sprocket casing and de-gunking the clutch pull mechanism behind it with some spray brake cleaner.

Mine does it too BUT I've had it from new (11 years now!) and it used to be sweet as a sweet thing until one day I absent-mindedly failed to engage 2nd gear properly, revved the engine in "false neutral" and then shoved it into 2nd at high engine revs by mistake.
 
Its never been the same since.. :'(

when I was researching the bike before I bought mine most of the reviews said that it was normal !! so i wasn't worried when my '02 does this.
 
and yes they all quoted that it gets people running for cover!!!

yup, mine does it too, sometimes if i misjudge the revs/clutch i get it 2nd into 3rd too.... its get easier the more you ride, but yeah when i ride out with a brand new ninja, R6 and bandit it can be embarrassing when im pulling away compared to them  :b
