Most popular would have to be replacing the standard can? Most desirable on gen 1 thou - Ivanising, I would think.

For me 1st thing I did was end can. previous owner fitted a cut down scorpion can that sounded really raspy. Won a ex-display blueflame can for £43 on eBay so jobs a goodun.  :D

As for my own personal favourite mod CNC style levers and a set of grip puppies, I have fairly large hands (XXL in most gloves)

If the bike is new (to you) the most necessary is sorting out the suspension.

IMHO, fitting HID's. Cheap and nasty chinese kit designed for cars ~ £25 on ebay. Best safety change I have ever made on any bike!

Biggest improvement to all round riding pleasure, R6 shock mod - thanks DevilsYam.

On my boxeye it was the headlight mod or rental 758's. The fz1 it was a new end can.

I would imagine an end can followed by an Ivans kit in most cases.  The carbon Scorpion was on my '05 bike when I purchased it in 2006.  I had it Ivanised by Mike a couple of years ago.

Whats best? A smaller sprocket on the front or a larger rear sprocket!!
