...Yamaha white plug on the left hand side of the fairing?
 
Had this issue with my 5PW R1 recently, it was in quite a state, then yesterday, about 1 minute after the bike having been fired up from cold, the cooling fan kicks off.
 
Obviously, no guage to go from, so I turn the bike off, get ready to ride off and re-start, 20 seconds later, no fan.
 
Wonder if it is just a crappy connection causing problems?

Think they all do that, try putting it in gear and it should stop.

As Dazza says. Mine does that, after 30 seconds at tick over the fan cuts in but as soon as a gear is selected it switches off. It's perfectly normal. Why though is another question???

Strange! I guess a good idea for warm weather and probably because there is no temp guage.
BUT, I did 5hit myself, being that I've just bought her, I was thinking "oh no, it's got no water in it" 
 
 :lol

Yes, the fan is meant to kick in after about 1 minute or so idling from a start.  Put it in gear and it will stop the fan again.  Probably intended as a check to confirm that the fan is operating and to give it a regular spin-up. :)

Yes, the Gen 1 suffers a white connector problem but maybe not the same as the R1 you had.  Not connected to your fan question but you should read this to understand the connector issue.

Will check and dielectric grease the connectors I can see under the left, just cause it is a good idea.
