Seen a few posts on here about replacing the standard rear shock with a 2008/9 r6 unit, but I'm unsure if it only applies to the fazer 1000 ? Thanks

Yes it does. As the end of the FZ6 shock that connects to the swingarm is a different design to those R6 aftermarket ones used on Fazer Gen 1's.

Now don't quote me on this, but the 98-01 r6 shock has a similar mounting configuration so 'might' fit.
Quite cheap on eBay too so could be worth a punt, or a bit of research into the sizes/measurements.

I believe the FZ6 has no shock linkage mechanism - it's attached directly to the swingarm?
If so, then at the very least the spring would need to be much heavier - twice the rate of something like an R1. Furthermore, the internal valving will also be off.
You may however be able to get away with just a spring change.
