Gen1 rider here but thought I'd throw in my pennys worth;
 
Asking for tyre advice is a tricky subject, people have different riding styles, different requirements regarding passengers / luggage, ride different types of roads at different speeds, and prefer certain handling characteristics over others. I used to really like Bridgestones on my bikes but would never get more than 4k out of a rear, then I read on a forum that someone was getting 8k out of their Avon Storms so I switched to Avons, and ...........still only got 4k out of a rear !!! However it turned out I preferred the handling on the Avons and stuck with them until they did something with their fronts which made them have uneven wear. I'm now back with Bridgestones as I'd heard good things about them, but I still prefer the way the bike handled with Avons, so might be trying something else when the time comes.
 
The reason you'll pay more for the newer generation of tyres is that being dual compound, they offer longer tyre life, from my experience though paying 20% more doesn't equate to 20% extra mileage, the trade off is the newer tyres offer better confidence round bends due to the extra grip and redisgned treads / profile. To me though if you really liked the handling of the Pilot Powers on your R1, the price is right and you'd prefer not to take a chance on newer more expensive rubber sounds like a no brainer.

its an even weight distribution how would it effect it?

Stand on one foot hold 2 weights close by you and lean to one side, then repeat with the weights at arms length - with the weight further out you'll tip over quicker.
Oh and I take no responsibility if you injure yourself carrying out the above experiment either with yourself or with your bike  :D

Sound like more trouble than they're worth
Same thoughts as me, probably effect fuelling / performance, passengers are going to get very hot thighs, side racks will have to come out a ways so luggage doesn't melt, the bike will probably look weird when the boxes are fitted as they'll be sticking out and don't know how this will effect handling.

Book says 36 front regardless, 39 rear up to 90kg (14 stone), 42 rear for over 90kg (14 stone +).

I was reluctant to do the valve check myself but it's actually not that difficult if you know one end of a spanner from the other, I don't think I'd want to tackle re-shimming if the clearances were out but the chances of that are very slim at 24k. If you decide to give it a go, don't do what the Haynes manual tells you and remove the carbs as it's not required. If you're so inclined you'll have the opportunity to clean / repaint / service bits of the bike that are otherwise difficult to get to and you could also consider removing the AIS - http://www.cartestsoftware.com/fz1/airinductionsystemremoval.html if you still have it fitted.

Like you said on switching over the difference is immediately noticable and is still noticeable for the first two or three rides after but I think like me if you persevere after a short while you will stop noticing and it wont be an issue. I think you'll have the exact same experience with the mid-weight bar ends though maybe the time between fitting and you not noticing the vibes will be shorter.

When it came to renewal time I informed my new insurers (Hastings) that I had a jet kit fitted, their system only knew about Dynojet kits but what they wanted to know was how much extra power the bike had, I took the 9.8HP figure from Ivan's dyno chart and they were happy with that and agreed to insure the bike with no raise in premium, though they did say that this was down to my age (45) and experience (29 years) so YMMV.
 
The effect of the carb kit is similar to having a power commander fitted to a FI bike so if they would be happy to insure a bike with a PC then they should be happy to insure an Ivanised bike.

Have you spoken with the tester to see if they have any ideas on the most likely cause? That would be my first port of call.
With the disk showing signs of wear it could be that at some point the brake has bound causing excessive friction and heat warping the disk !?!

I got a set from ebay for just under £15 inc. they weigh in at 76g vs the originals at 309g, initially I noticed a slight increase in vibes through the bars but nothing too intrusive and after a few rides I've gotten used to it and have no issues at all. I had thought that I'd just use the cheap ones whilst I got the originals cleaned up and powder coated but I don't know if I'll bother.

I would suggest any litre bike is going to return similar figures when ridden "enthusiaticly", certainly to acheive noticeably better figures I have to make an effort to restrain my wrist and keep the revs around 4k RPM by doing so I can get 55 MPG but that's not my usual riding style. If you're riding like a vicar on his way to a parishoners meeting (aplogies if you are a gentleman of the cloth) and you are getting 30-35 MPG then something could be amiss, could you have a fuel leak, have you checked the colour and condition of the plugs to see if the bike is running rich?

About 10-12mm of fork showing through the top of the yoke is the general concencus though I think some have gone as far as 30mm. Support the weight of the bike with a car jack under the engine, undo the pinch bolts then use the jack to lower the bike down the forks and hold it at the required position so you can tighten the pinch bolts back up. Won't take you 10 minutes and should make a noticeable difference to the bikes handling and also mean you'll be able to get your feet a bit further on the floor  ;) 
 
I'm not a big fan of the one-size-fits-all approach to suspension settings, there are so many variables which can influence what are the best settings for a given individual on a given bike. Your best bet is to get a mate to spend half a day with you setting up the sag and then blind tweaking (your mate making changes but not telling you what) the compression and rebound damping on your favourite roads to see if you can feel a difference and if so whether it is positive or negaitive, doesn't take long to find what works best for you and your bike.

Have got to say towards the end it felt so light and flickable it felt like a different bike. You really must try this.

I had my bike Ivanised last year and it as brought out more of the hooligan in me resulting in noticeably less MPG, before I used to average 160 miles until the light came on now it's more like 140, I am a big bloke though which doesn't help. However I went out last weekend when finding petrol was scarce and purposefully kept the revs down, probably averaging 3-4k, I still had good fun through the twisties, the relaxed pace meant I could take in more of the scenery, and I managed around 55mpg over 105 miles.
 
The comment about the bike feeling more flickable on an empty tank makes me wander if you've not yet done anything with your steering geometry to help with this such as drop the forks through the yoke or fit a jack-up kit. Coming from sportsbikes I really disliked the slow handling of my Gen1 on standard settings, a £15 jack-up kit and dropping the forks through the yoke made it feel like a different bike, now I have a Nitron shock and have raised the ride height a bit more the bike is easily as responsive as my earlier sportsbikes.

As above, they all do it. Some have gone so far as to replace all the bearings and bushes but have still been left with more or less the same amount of play as they started with. Probably no harm in re-torquing the bolts if you want, but I doubt you'd notice any difference when riding.
 
On a side note I went to a different place for my MOT last year and they picked this up and put it on the MOT as an advisory, whereas my usual garage never did. I will be taking it back to my usual garage this year as I understand that insurance companies can take MOT advisories into account when assesing a claim.

Since fitting the short Yamaha street fighter screen the standard mirrors look out of place like insect antenna's  :\

I had some odd wear on my Avon Storm 2 Ultra front so thought I'd try the 023's and was very happy with the front but not with the rear. When you have a new tyre fitted you expect to experience a postive difference in handling, switching from the worn Storm rear to a new 023 to match the front was the first time I've ever felt dissapointed with a new tyre. I can't pin it down but I feel less confident and the bike feels less responsive. I'll probably get used to it but certainly won't be replacing the rear with another 023 when it's worn.

Although it's tempting to ask for the correct settings (and the easy way out) it's not going to do you any good, and I speak from experience having done just that and then found out they weren't right for my setup and requirements. Unless you know the full history of your bike no-one will know what condition your forks are in, whether the internals have been tinkered with, if they've ever been serviced, if the oil is still what Yamaha put in all those years ago etc. Also only you know what roads you ride, how hard you ride, whether you prefer a firm or plush setup.........
 
It's not difficult to get the preload set by setting the sag, then it's a case of playing with the compression and rebound (probably in that order). A good way of doing this is to get a mate to ride with you and change the settings without you knowing which way and by how much and then take a short ride and try to guess, this helps you concentrate on if and how the ride has changed and whether it's better or worse than the previous setting. It doesn't take long to find what works for you. It doesn't really matter what settings you start with as long as you have adjustment either way but standard is compression 6 clicks out from fully in and rebound 7 clicks out (assuming GEN1)

If you're going to stick with the standard shock for the time being I would deffinately reccomend shorter dogbones but hopefully you'll soon know whether you have these or not, the shorter bones give you more ground clearance but also noticeably firm up the action of the shock which helps overcome some of it's weakness. Most owners end up replacing their shocks or having them re-sprung / re-gassed & serviced. Had Luke's R6 shock mod been available at the time I would probably have gone that route but as it is I have a nice Nitron shock sprung and set up for me and would never want to go back.
 
Raising the front up will make the steering noticeably slower, you may or may not like the difference but as a compromise I'd start by raising it so you still have about 10mm of fork leg showing through the yoke rather than raising it all the way up. Best way of doing this is to support the front of the bike on a jack then once the bolts are undone you can just jack the bike up the forks and clamp at the right position.

In all honesty I only ever see the stubs when I'm on the floor cleaning my bike so looks are not much of an issue, I don't think what you're contemplating is practical but then I still don't understand what you're planning. You could get some domed allen bolts which look neater than a hex headed ones.

In summery lowering the front will shorten the caster and the wheel base, the steering head angle is steeper and the center of gravity is lower, all elements that effect the bikes handling and turning. If you're still asking how type questions Google is your friend  ;)  If you're going 2-up touring you'll probably want to raise the bike back up the forks a bit as ground clearance will have been effected by lowering it and as Luke says 25-30mm is excessive anyway. Have you got a decent rear shock?
