135mm jack up kit, what ride height?

What ride height difference would 135mm dog bones give me over standard?

It depends on wot shock u got  fitted. For a start or if  u altered any
anything else.
R6 shock with 134mm dogs is near standard
130 mm dogs is better , on the mainstand the back wheel is  5 or 6 mm

I thought 130 for R6 shock was for stock ride height. They came with my R6 shock to "correct ride height"
126 dogs raises rear by 20mm  giving your toes a little more cornering clearance at the cost of making the shock feel harder from my experience[size=78%] [/size] :nana
where does the muffler go?

Your quite correct.  8)

Std is approx 144mm iirc and I reckon for every 6mm will give approx 25mm difference.

Dunno about that but centre  to centre the dogs from both
my fazers was 140 mm.
only way to know for sure  must be  to measure from say axle
to fixed point on frame say seat lock.
With bike on mainstand remove dogs and move wheel until
dog fixing  points are  135mm, chock wheel in position 
Then remeasure  the same fixed point on frame to axle.
