Sounds like your only problem is ground clearance because of your lowered pegs, so shorter links say 136 mm would raise the back end.
The bike would be easier to pull onto centre stand but on side stand will lean over more but as long has you can throw  right leg over I can't see a down side... Well only if you've got short legs

Viper touring seat is about half inch taller which helps leg relief.
If leg length is a problem then replacing 140 mm standard  dog bones with 142 mm dogs  would help.
Rotating pegs help with leg bend if peg is set forward, this helps blood flow to lower leg.
Any modifications from standard will need some fettling.

Fazer 1000/FZ1 corner / winter fork service.

Never been happy with standard forks and I've even got R1 forks on  a 53 plate  Fazer, 9.5 springs  maybe a bit harsh for me. Running that with fork Extender's to 782mm length .
Had brought some years back a spare pair of forks off flea bay so I dug um outta storage last week and what do u know, buggered adjusters. Darn it
So  after a swap about and a re oil of 440ml good stuff I took it out forra test this morning and has tony the tiger used to say" it's ggggggreat."
Bike forks set at 780mm 440 ml of 10 w oil , comp 10 from H, rebound set on 4 from H . ride height is 25/32.
Rear has modified ohlins unit from a gpx 750
With ride height set on 7/28.
Gotta say I can't wait for warmer weather to do some side by side tests.
PS these forks on a 04 Fazer.

Oakley bike club are having a bike show on sat 26th July 2014.
I think its open from 10 am but lunchtime would be a safer bet.
Event is at the sport's club ground in the village. Access from A6 into village a
And over mini rbt and venue on left.

Haynes manual says 790mm for 04 Fazer.
My 5pw r1 legs are 730 mm in compressed.
Had some of extensions made with extra 50 mm
And it now measures 782mm. 
Worth the money , wish I'd fun it sooner

Dunno about that but centre  to centre the dogs from both
my fazers was 140 mm.
only way to know for sure  must be  to measure from say axle
to fixed point on frame say seat lock.
With bike on mainstand remove dogs and move wheel until
dog fixing  points are  135mm, chock wheel in position 
Then remeasure  the same fixed point on frame to axle.

It depends on wot shock u got  fitted. For a start or if  u altered any
anything else.
R6 shock with 134mm dogs is near standard
130 mm dogs is better , on the mainstand the back wheel is  5 or 6 mm
Off floor.

Got silver ones but not fitted um.
They look ok but I got um to try on rear  for missus.
Diff size on rear, whoops oh well never mind.
On front they  rotate on axis 360  with flip up hinge
But the two parts of each side have peg an hole  fixing positions
At six or eight  diff locations  , say 1 3  5  7 9 o'clock.
Pegs are a bit weedy   and cheap looking.
U get wot u pay for.

Got told by a lady in demon tweeks that givi don't do fittng kits for mk1 1000 fazers.
Seems she ment that they don't list it.
Steve from webbs sold me one today , it seems  all yams have the same  filler. :eek :eek

After much messing about with different dogbones,
I've decided to order some fork extensions from billet biker bits.
Expect delivery  in a couple of weeks.
I'll post the results.

Hi yer , ive only got a couuple of ol thous. But ones got ohlins
rear and r 1 forks and 136mm links.
Second fazer with standard forks and r6
Shock and 130mm links.
I think if you sort  your rear sag first it would
Be best and only then looking at forks.
Ftr recomend 15% of travel free sag and  about
35% of travel rider sag.
Go star racing have a guide on sus settings.

ive  got one spare but my plan is to get it chromed and then swap it over so until then it wont be for sale,
im busy with things now until sept time but i also have a givi rack and spare box if you want.
box is black and only 42 litres so it deffo wont take full face lids.  :)

i wired mine into the red ignition connecter using 2.5mm solid wire, spade connecters and terminal blocks

i had this prob when fitting marksman bearings, my prob was cause i didnt seat the lower bearing correctly .
several smacks with me tickleling stick sorted it.
ps i have r1 forks on that one
the down side was me tin hat spacer needed a bit shaving off
