Rubber retaining bands. All three?

These three black rubber retaining bands.  The one buried up near the rear light in the tail cowling I assume is for the toolkit, its pretty crap as there is hardly any room at all for the tools and bag? :\ [/size] S[/size]hite really! 
       What are the other two for, the one nearer the battery and the one attached to the underside of the the seat?

The one on the seat is for a d-lock iirc.  The two under the seat are for the toolkits, my old fazer only had one but my new one has two...

  Sorry, but I assume there is only one toolkit with the bike?, if so which one was it originally held in place with?

I thought there was one as well but my current bike came with two, both yamaha ones, one is larger than the other...

U lock. Bar under seat lock under one strap tools under other. Have a look in owners manual Section 3 page 12.

O.K. So Both the straps that are attached to the bike when the seat is removed, the rearmost one is the for the tools, and the other for a D lock.   What is the strap attached to the underside of the seat for?  General storage?

The strap under the seat is for the D-Lock you can see where the lock will fit within the structure of the seat - one or both under seat compartments are for tooolkit(s), if one is missing a toolkit then it is used for storage. Any reason why this is so important to you or do you suffer from OCD?

The u shackle of the lock fixes to the underside of the seat. The lock part for the U shackle goes under strap nearest front of bike. The strap at back of bike is for a tool kit.

Sorry I made a mistake and Dustydes has given the correct advice twice now - the rear compartment is for the toolkit secured with a band, the front compartment is for the optional lock part of the U-Lock secured with a band or if this is not fitted for general storage, the band under the seat is to secure the U-Lock bar. If you want to download a copy of the user manual there is a link in the GEN1 FAQ but here is the relevant page;

Never seen a genuine Yamaha u lock.
